You're not the only one confused about the order -- it turns out that the episodes were shown in a different order than they were intended to be. If you listen to the commentary with Joss, you'll hear all about it. Looks as though you're watching in the order in which he intended, with Serenity first and Train Job second.
My absolute favorites, that I've watched many times, are Out of Gas and Objects in Space. I think Objects in Space is the last episode to be watched (though not to be made -- again, it's in Joss's commentary). But I love those two SO MUCH. Just brilliant story-telling.
Heroes is very very good, and I think the best, most fun way to watch it would be all at once. It's the way Lost should have been: new information all the time, and even better, the new information changes your understanding of the people and events in earlier episodes. Plus: HIRO. And the actor who plays him is just amazing, too.
Not that you have time, but you might give the BSG mini-series a chance. I didn't think I'd like it, but WOW. lady_of_asheru made me watch, and I'm glad she did. The mini-series and the first two seasons are wonderful. Yes, they're dark, but so intelligent, and that's too rare in television.
